One thing you can try to make the detection go faster is to use one of the tools like the lasso or paintbrush to select the targets (highlight them in red).
Select the targetsbefore going into the Alignment>Detect Sphere Targets command.
Try the following steps:
1. Select your first object from the Model Manager and press CTRL+C to clear any selected triangles.
2. For Example, manually selecting the 3 sphere targets using the Lasso Tool shown in the picture below.
3. Go to Alignment> Detect Sphere Targets.
4. Select the Manual Adjustment radio button and your previous selection will appear.
5. Click Apply and the sphere targets are now detected.
6. Repeat these steps for the second object.
7. Make sure that the Features that are created are the same name on both objects. (i.e. Target 1 is the same target on both objects).
8. Use Alignment>Target Registration to register the objects.

Here are some steps to try:
Select your first object from the object tree and select CTRL+C to clear any selection.
Manually select the 3 sphere targets using the Lasso Tool.
Go to Tools>Registration>Detect Sphere Targets.
Select the Manual Adjustment radio button and your previous selection will appear.
Click Apply, and the sphere targets are now detected.
Repeat these steps for the second object.
Make sure that the Features that are created are the same name on both objects. (i.e. Target 1 is the same target on both objects).
Use Tools>Registration>Target Registration to register the objects.
